Dear Johan,

The point is that any work you invest in making it work without using a sane encoding will be ultimately wasted. Do it right once you can spend future time better on other things.

GBF is not very powerful. HTML styling is not searchable. 

I presume the supertext is some sort of annotation. You want that not just correctly formatted but also searchable via attribute searches, so it must be marked properly. Also you do not want core text searches contaminated by stuff in notes. 

Marking up colour, bolding and italics again again are all some sort of emphasis, so tell us what kind of emphasis each and mark it up accordingly. These things are actually very easy.
