Hi Mark!

configure.in is generated by "make -f Makefile.cvs" using the file 
configure.in.in. For example the subdirs are automatically inserted.

I hope I found your problem.  It seems you've put bibletime-doc inside the 
bibletime module! Please do not do this, it's the best way not to merge them. 
bibletime-doc has an own configure script etc.
